Local (Japanese) dive locations we can recommend

Osezaki (Osekan Marine Service) - West coast of Izu Hanto. Excellent shore diving in bay and around small peninsula.
Izu Ocean Park (IOP Diving Center) - Very nice shore diving in Koganezaki on the east coast of Izu Hanto. Close to station.
Atami (Atami Scuba / YGM Marine Leisure) - East coast of Izu Hanto, fairly close to Tokyo.
Oshima (Global Sports) - One of the Izu islands. Awesome diving, but a bit far (overnight ferry / jetfoil).

Diving stores around Tokyo

HID - Small but good shop in Shinjuku (near Minamiguchi station exit). Good Web shop.
SRC / MAUI - Fairly big and well assorted store in Shinjuku (Kabukicho).
AQROS - Small shops at a number of locations. Conveniently located ones in Shibuya and Ikebukuro.
Aquos - Shop close to Kanda station. Nice Web shop as well.
MIC 21 - A number of shops in Tokyo. One at 10 minute walk from Shibuya station.

NB: Before you buy anything in a store in Tokyo, contact Discovery Divers Tokyo and ask Jim whether he has in stock what you're looking for. Chances are you'll get same thing or better at a better price.
